Bidens pilosa var. radiata, one of the rapid expanding invasive weeds, has become prevailing throughout Taiwan. A study on the result enhanced by the breakdown of geographic isolation with the native varieties in genetic variation, population structure and introgressive hybrization is really in need. In this study the genetic variation and population structure among the varieties of Bidens pilosa complex were studied using ISSR markers. Ten primers were used for specific composition and 94, 103, 106, 94, 108 polymorphic bands were recorded on B. pilosa var. pilosa, B. pilosa var. minor, B. pilosa var. radiata, B. pilosa var. trivalvis and B. pilosa composition respectively. And their total gene diversity (H) were 0.3090, 0.3259, 0.3733, 0.3126 and 0.3814. The population genetic index (Gst) were 0.2504, 0.2831, 0.3612, 0.2180 and 0.0680, while the gene flow index (Nm) were 1.4972, 1.2661, 0.8841, 1.7936 and 5.3109 respectively, indicating gene flow among population was relatively unrestricted. The AMOVA analysis revealed that there was a slight but signification differentiation among populations of B. pilosa var. pilosa within regions in different elevation. The same results were found on var. minor and var. radiata. There was a significant genetic differentiation among regions in B. pilosa var. trivalvis. The variance components among populations, and among individuals within populations were 10.89% (P<0.001) and 89.11% (P<0.001) in B. pilosa composition indicated that significant genetic differentiations among varieties do exsist.
